I am trying to understand how to use the optimization methods of metatrader - for me the optimisations run on an EA- and then it gives the best know profit factor - but I don't see where it then puts the best variable values. Any help appreciated.

Open Stategy Tester, select EA, pair, model of testing, open expert properties, select all the settings (Start, Step, Stop), select other settings which you will find and start backtesting. Then open optimization results, optimization Graph and select the most profitable settings for your EA (conceining your backtesting, modeling, quality etc).
